Vaas had met a girl and got the girl pregnant BEFORE the events of Far Cry 3. Since Vaas literally let Jason run away because he felt sorry for him, he let the girl flee out of the Rook Islands with Vaas' baby. Vaas had no intention of having a child so he simply said "fuck it" and just kept doing whatever Vaas did. The girl fled to Yara.
